My main thought about Peter being the one who (allegedly) had Kate is that USA and the writers probably want this show to last for awhile. Like, a few seasons, you know? Which leads me to think that the whole Kate thing is/was always going to be wrapped up at the end of this season. In which case, Peter can't be the bad guy and there must be something else going on (see my theory).

So this makes me think that either I was wrong or someone doesn't have their story straight.
